I have to echo Nick and Nora Charles - Myrna Loy and William Powell had wicked chemistry. And Noah and Allie in The Notebook. I wanted to hate that movie, and it just swept me away. And Christian/Satine in Moulin Rouge.
You Were Never Lovelier Rita Hayworth and Bing Crosby had more appeal to me in this than he ever did with Ginger Rogers.
Secretary Maggie Gyllenhaal and James Spader are just incredible. Electric and so very sweet.
The X-Files: Scully/Mulder but not in a true ooey-gooey shipper sense, but in a trusted parter and best friend sense. Though they obviously slept together between Milagro and The Unnatural, and then again around All Things. Although I also firmly believe they died in Field Trip, eaten by a giant mushroom, and season 7 was a pre-death hallucination. And of course, seasons 8 & 9 never even existed
But seriously, David Duchovny and Gillian Anderson were wonderful together onscreen, in so many ways.
Farscape John/Aeryn of course (particularly Aeryn and who we like to call Better John), and also John/Chiana. Not necessarily sexual, though Ben Browder and Gigi Edgley had fantastic chemisty together, but their close friendship and simple interactions were a high point of the show for me.
Star Trek Forget Kirk/Spock, Spock and McCoy had it going on. Kirk's best pairing, hands down, was with Marlena Moreau in Mirror Mirror.
The Office Ryan/Kelly are hilarious to me.
Freaks & Geeks Daniel and Kim, even though they were severely messed up.
House House/Me, Chase/Me, Foreman/Me, Cuddy/Me, Wilson/Me...
